The best way to do it is to upload the .bbtheme onto the forum
Modify what you need to then export once done, Return your forum back to normal and there you go

What exactly in the code are you trying to change?
The file itself in sort of encrypted and cant be read by word processors
Thus making it harder to change the file

I want to make themes without having to put always files on the admin panel, it would take 200% less time to add my links directly into the file.

I agree with you however
Unless you are using a power tool for this then i don't think there is any other way around it, Its simply because of the file structure not being readable using a word processor

.bbtheme can't be read by notepad or similar

Yes, I agree it would be nice to be able to do it. And with all the XML language's possibilities, it would be possible to do the same thing than for the OpenDocument format.
Just to explain : OpenDocument is an open format standard that is used by most open source office suites and word processers, such as OpenOffice.org. Actually, the OpenDocument file which is generated by of these software is simply a compressed XML document that can be decompressed then read with a notepad, so this format is open and durable (you will still be able to read its content 20 years after its creation), unlike closed formats such as MS Office (before someone would tell it, I'm skeptical about the ooxml's case...) or WordPerfect format.
Currently, it's not the case for the bbtheme format, you can't decompress it or read its content and you aren't sure that it will still be usable many years later, so we can call it a "closed format". Adopting specifications that are similar to the OpenDocument format (compressed XML document) would make this format become open and readable.
