How do I make links on the side like this site? http://www.narutonexusrp.com/

Go to Administration Panel > Modules > Forum widgets management

Make sure to enable and configure the forum widgets. ( information above the layout )

Once you do that go down to the layout and look for a widget titled "Navigation", drag and drop it into one of the columns and save.

Edit: Um..... I tried adding a widget called rules but it won't appear on my forum.
